For purpose of GST Act each branch will be considered as a distinct identity. You have to pay the applicable CGST and SGST and take the ITC of CGST and SGSY and if applicable IGST on whatever material your Central Warehouse transfers to each branch. Normally SGST can be input only for SGST and IGST (in that order) and CGST is input for only CGST and IGST (in that order). If Central Warehouse received stock from outside state on IGST, then IGST has to be adjusted first into IGST, CGST and then IGST for the stocks that you transfer to these branches. When the branch does sale it will take ITC of the CGST and SGST. The concept of stock transfer ends once GST is in force. Each movement will be a transaction on which you adjust ITC.
Intra State supply of stock between two entities is not taxable supply. No need to pay GST if stocks are supplied from one location to another in same State. Further, for the movement of goods, you need to issue bill of supply and eway bill.
Stock transfer will be taxable only when movement happen between branches of two States or entity having two registration in One State as two different business vertical
