Actually this should have been a composite supply where in 12% should have been the rate for whole amount. But since department has allowed separate rates for supplies even if complimentary to each other these types of problems arise. I would advise you to charge 18% on transport charges to be on the safer side.

This is mixed supply and you have to charge 18%. Clarification is as below: A mixed supply is two or more independent products or services which are offered together as a bundle but can also be sold separately. In a mixed supply, the item or service with the highest GST rate is treated as the principal supply (whether or not it is the main part of the bundle). The mixed supply is taxed at the GST rate of the principal supply.
