My company recovered FBT liability on my ESOP shares from my salary and remitted the same. Is there any Deduction certificate which I should get from the Company as a proof of such deduction for filing before the tax authorities?

As far as ESOP is concerned Company Can treat the FBT paid on ESOP as a part of CTC. As per Section 115WKA company can recover the amount of FBT which the company is liable to pay. further there is no deduction Certificate.
