My question is if the Flight ticket paid by the company to a agency for travel of company employee without any prior agreement with agency will attract TDS ? if not what is the reason behind it for NO deduction

No, if you purchase ticket then no TDS applicable circular no 715 dt 8-8-1995
but you will charge TDS on service charges by agent
usually agent issue two invoices one for ticket charges that is non taxable and other for their service charges on which you will deduct TDS
