My view is yes they can be separate. Registered office is the office at which the company is registered and all communications related to the company will be at registered office. However, the main office can be at other place from where the company can execute its business activities.

There is no doubt about that. A company can maintain other offices in addition to the registered office. Regarding other offices there is no ROC formalities.

You should mention the registered office of the company and the other office that is the main office could be termed as corporate office.
But letterhead should contain the registered office address

There is no problems, if your business operations are communicating at your Office address. But in case, the ROC, IT or any govt. authority wants to sent you any intimations, notices or anything like, board meetings notices, memebers query etc.. it wil be done at the regd office. Also, you are required to keep the various registers, books and other documents mentioned in Co. Law and other laws at the regd off and they can be removed as per provisions of laws.
However, for mentioning the address in leterhead, there is no prob if it shows main office address, but it should also mention the registered office address. I am not sure wheteher it violates any law or not...but my opinion is to mention that address on the letter head as Regd. office.
