if refund has been rejected for a person for late filing and we have sufficient reason to late filing also but ITO rejected refund with an order. What shall be further steps?

Late filling is not reason for refund rejection. There something that you have to know for your Assessing officer. Kindly contact and ask them the reason of rejection.
