05 April 2012 I paid Rs.2000 less income tax by mistake in f.y.2011-12 and A.y.2012-13. So what is process to pay remain tax ?

06 April 2012 Pay the remaining Tax as Self Assessment Tax using ITNS 280.

06 April 2012 Pay self assessment tax before filing return of income.
If your tax liability for the year is Rs. 10,000 or more, you may also be required to pay interest u/s 234B and 234C (subjected to meeting the conditions of the sections.)

06 April 2012 Yes I agree with the experts but do not forget to include interest u/s 234B & C if you have filed the return in time other wise you have to pay 234A also
