Is their any penalty or any other charges from Government in GST for "E-way bill Cancellation"? And What is the limitation of "Amount" or " No.of E-way Bills" for cancellation?.

There is no penalty for E-way bill cancellation if there is some problem .
it is cancelled by persons generating it in 24 hours and in 72 hours by the person purchasing the goods .
