In cash payments can't adjustable to any other head. So, You ll pay the late "FEE" amount separately...

Sir ,cgst and sgst paid instead of igst for wrong decision of place of supply in gstr 3b....so now gstr 1&2correct filed can i get reconcile in gstr 3

No way for inter change of Cash payment...
In cash payments can't adjustable to any other head. You ll be pay as per your calculations then you can claim refund for wrongly paid amount....

If you've corrected this mistake in GSTR1 then I think you'll have to pay the correct amount for IGST once GSTR3 is generated.
Difference between GSTR-3B & GSTR-3 will be shown to you & you'll have to pay the missing amount i.e. IGST along with the interest i suppose.
And SGST & CGST will be refundable to you. Wait for further notifications on how to get refund as told by Raja sir.
