whether tds is deduction on expense or payment ?

In case of transport charges expenses, on what amount tds is to be deducted tranport charges or (tranport charges less diesel deduction less shortage) . on which amount tds must be deducted on payment amount or on expense amount. (Here diesel deduction and coal shortage deduction from transport charges are also expenses for us which are not paid to concerned tranport vendors).
