yes you will claim tds on after deducting the tax amount

Yes whether the assessee comes under 44AE then he claim the tds deducted by the another party further he can also claim Deductions under chapter VI But he cannot claim deductions under sections 30 to 38 it is deemed to have been allowed and hence no further deduction is allowed
if the assessee claims that his profit is less then profit u/s 44AE then he has to maintain books of accounts and get tax audit done u/s 44AB

Yes he can claim TDS and take refund if tax iability is lower than the tax due.
