Whenever we will enter Purchase invoice in Accounting software (for Example Tally) , Whether we will show separate break up for Purchase,VAT,CST, Excise Duty, Educational Cess and S.Higher Educational cess?

Both Purchase Invoice VAT-CST and Purchase Invoice Excise are different things as far as accounting is concern specially in TALLY.
Also In Tally all Taxes like VAT, CST and Excise shown separately.

How can there be more than one invoice when the transaction is only one? when both Excise and VAT is collected in the same invoice?

Ya There is only one excise invoice but either its contain VAT or CST.
