If I have a credit(Stock of Car) for which I will be filing Transition forms.
But I have not made MVAT payment of the month May and June.
so is it possible to claim less credit in Tran 1 to settle MVAT Liability.
Or both the things are separate?

no. I think you should first pay Mvat liabilities then you will get trans credit.
