is stamp duty value in sec56(2)(x) the bigger value on which stamp duty is calculated ?

Yes if stamp duty value is more by 5% of agreement value, it is permissible. If the stamp value is more than 5% then difference between agreement value and stamp value will be included as income under 56(2)(x) ---- in the return of buyer and seller both
