Short of material adjustment in GST

As our purchaser sent below mail on deduction of short reciept material. Please help how to adjust in GST we have also filed return .



"Kindly refer our various mails to you in regard to the shortage of GG 592 = 2 No's and GG 5108 = 10 No's.
While paying your invoice No. 201717, dt. 31.01.19, we had clearly mentioned to you that we are deducting the payment against the above mentioned short items, and the RTGS of Rs. 29428/- was sent to you on 11.02.19. ( Invoice was for Rs. 31855/- )
As you are aware of GST Returns to be filed before 20th of every month, we had already submitted the GST returns for the month of January, 19 on 20th February, 19 taking into account as Invoice No. 201717 for Rs. 29428/-.
Now, you should edit the Invoice No. 201717 to Rs. 29428/- and raise a fresh invoice for GG 592 = 2 No's and GG 5108 = 10 No's in the current month, and after receiving the fresh invoice of the above said items we will make the payment through RTGS."

issue credit note for the full amount and raise a new invoice with the new amount..
