When did you try, before the status got Invalidated, or immediately after that?

It takes few days for system to settle such issues. Try after 3-4 working days.

Would also like to add:
*Just to be on the safe side, Re-confirm whether its AY 2015-16 or FY 2015-16... Many ppl have been getting the above error when they accidentally choose the wrong AY, while filing the 139(4) belated return.
*You may check your return status in 'My Returns' for the year by logging in and confirm whether the ITR status has changed. And then file your return.

@ prince verma: I think, the online submission of ITR may not be allowed, hence it would be better to contact your Jurisdictional ITO, and submit letter of condonation for delay in rectifying your original return and request to extend time for submission. It would be more practical approach. and you will be able to file u/s. 139(9).
