If your registered office of the company is in chennai then your PAN should also be in chennai only, i. e. their return and other assessments should be done at chennai. You should write a letter to your ward officer at hyderabad for transfer of files from hyderabad to chennai.

You can file your ITR digitally signed because in company directors have digital signature.

What Radheyshyam says is correct because your correct jurisdiction would be Chennai and while filing return you have to mention the ward. So it does not make a difference if you have digital signature of director or not.
