is a company liable to pay professional tax with multiple branches separately
i.e 25*2500 for 25 branches

I think p.tax should be paid on consolidated basis

In Karnataka, every branch is treated as separate assessee and hence I think PT is payable in respect of each branch, in Karnataka.

Yes because professional tax is state tax
However all the states in India do not impose PTax. -
