Mr. Govind is right, I am also facing the same problem,in most of the intimations received by my clients,processing is wrong, in many of them cpc has not taken into account the tax deposited even when challan no. , amount of tax & other such detail is rightly filled.

i am unable to understand where the income tac act would prevail or xml would overrule the ACT.
in many cases long term capital gains , which were part of the capital gain shedule with indexing and rightly put in respective columns & also taken as long term capital gain in computing taxabvle income , but due to wrong mention of relevant code in shedule si the CPC has added the income while computing the TI. such minor mistakes in xml file should be overlooked by cpc.
further it looks like we would have to master in creation of xml (the database) rather than tax expert.

IN many cases there is proper entry in form 26 AS and assessee has claimed the same in the itr , but the CPC has considered all payments as INcome tax payment , instead of some portion of that was relating to FBT & duly reflecting in 26AS
