Yes you can avail ITC over GST paid over shop rent.

Provided shop owner fills the details in his output supply....GSTR1

That is the concern of tax collector............ Once he collects GST he has to deposited to Government and whatever it be..... you will be able to utilize the credit..... IGST or CGST+SGST.....  (better to educate him.......)

Our Branch office in Gurgaon (Haryana) and head office in Jaipur (Rajasthan) and we have registered in Rajasthan GSTIN, we do not have any registration no. in Gurgaon (Haryana). our land of Haryana and registered in Haryana GSTIN and he charged CGST & SGST on Rent Invoice. so can we take ITC on this invoice.
