is any problem if different invoice issued at the time of sale and export ?

It seems you are talking about series of invoice, there is no such issue, maximum of 16 characters

No more issues...
But, Better to follow up Correct series upto end of the financial year.

two different series might be issue for sale sepratly and for export sale sepratly.....

As per Rule 46 , you can maintain multiple series for invoicing .
