You can apply for condonation for delay in filing return with your Jurisdictional JCIT/ITO.
When approved, you can file return u/s. 119(2)(b), and claim refund.

Any genuine reason for missing the opportunity to file the return before deadline.
Application offline.
Once approved....... ITR online...... u/s. 119(2)(b).....
