For A.Ys. 2013-14 and before, you need to file return u/s 139(4) manually as online won't be possible. I am not sure if Assessing officer will entertain your cl;aim for refund after so long.
For A.Y. 2014-15, file return u/s 139(4) ONLINE.

Even for Ay 2013-14 and before, department nowadays not accetping manual return as well as time limit for belated filing of return u/s 139(4) is already expired.
