If employer refuse to give deduction

If deduction asked by employee within the parameters of law but employer according to his knowledge does not allow the same and employee takes this deduction while filing ITR then how the proofs be submitted to CPC in response to notice u/s 143??? By disagreeing and selection as others in reason???
