I've missed an ITC of Sept and June month which is now showing on the portal... Can I take that ITC now in Oct month return... since everything is coming pre-filled from the system for Oct period?

Yes you can claim the missed ITC in the month of October 2020...

Yes you can take Sept and June ITC in October
