If we file GSTR-3B for August or Sep. 2017 now, do we need to pay any interest or late fees?

I think Yes...
Interest is payable for Late payment...
Late fee is waived as per notifications. But, In case it's shown in "LATE FEE" column then you ll pay and then only you can file your GSTR 3B return...

Yes, thats what I want to know. If anyone has filed 3B after late fee waiver notification? Do we need to pay first at the time of filling and later get it back?

In our case the late fee is showing and it is not added to the liabilities under CGST and SGST along with our sales liability.
Bcoz of this even though we have already paid the challan we are not able to offset our liability

Late fee payable in separate head as "FEE" head. Then offset the Late fee...
