I want to know that when we pay tax under RCM, so under which head IGST, CGST,or SGST tax is booked

depends from where the inward supply coming. if it is interstate it will be IGST. if it is intrastate it will be CGST and SGST

If my purchase from unregistered dealer is less then Rs. 5000, then what.

If total value of such supplies in a day does not cross Rs. 5000 then you are exempt from RCM..
