If both father and son are doing same business in whose PAN no. we can apply for gst registration.

It depends on what kind of business is being carried on and several other factors. If the concern is a proprietorship, it can be in the name of either the father or the son. It ultimately depends upon the circumstances and future planning as to who's name the business is to be carried on.
