Please guide me if I paid igst on custom duty for import .can I take itc for that

Surely you can take a credit on your IGST. In GSTR 3B : Input from Import Purchases Option is for the IGST paid on Imports.

You can take ITC for the Import Purchase related IGST (Customs)
