When I raise invoice for goods having different tax rates,at what rate will the freight charges to be taxed at?Will it be treated as per mixed supply?

if all the goods uses as a BUNDEL then it will be treated as composite supply and tax applicable single rate which is higher in bundle.
and if the supply is not in bundle then it will tax seperately.

How would we apportion the freight charges.Say Goods A -18%,Goods B -28% and Freight Rs.1000.

it's depends upon the invoice in which Freight charged. commodity rate will be applicable in Freight
