If a contractor got a work from goverment of rs 1000 in which the goods which are used is of rs 60 and the department gives the goods itself then on which amount 12 has to be paid on 100 or 40

Value of Supply for GSY depends upon the value which you are showing on the invoice. If you are showing only services part, then GST is applicable on that only.
