E-commerce seller charges GST from customers and provide seller (me) the amount after deducting the GST amount charged.
Now my question is will e-commerce fill the GST charged from customer form there end?

Bill and payment raised and received by e-commerce from buyer.

You (seller) are the owner of such goods. Logically, the tax invoice shall be issued by you to the customer. Practically, e-commerce operator may be issuing tax invocie on your behalf, but the details of seller should be your name, GSTIN.
You need to pay tax to the government (after audjusting your input tax credit). If the e-commerce operator is retaining GST portion, confirm with them whether they are paying tax under your GSTIN and filing the applicable returns.

You need to have your UN and password for www.gst.gov.in portal.

login to www.gst.gov.in
go to return dashboard, select the tax period (month), check Form GSTR-3B.
