Any income or in your case the allowance received in India shall be taxable in India to the extent not incurred in performance of official duties.You will need to submit proof of expenses against the allowance so received .
Also your query is not clear as company normally pays expenses called as per diem expenses in foreign country rather than in India.

Any income if received in India for an Individual Resident & Ordinary resident is taxable.
Also, Whole world's income is also taxable for resident & Ordinary resident. & based on this if u will be going foreign due to employment now, U r the resident for this Assessment year & based on the assumption that in last 7 yrs, before this pr. yr. u r the resident than also, the income received by ur employer is taxable in India & U will have to provide for proof of expenses.
& for other part Anuj sir is right as the expenses though paid as an allowance wil be covered under diem expenses & in foreign country. so look in to the matter in office.
