u can file LUT or pay igst as a security deposit to custom

It's auto, the table 6a Of GSTr1 , should fill properly by mentioning right BE, Amount etc, in 3b also under zero rated sale the value should match with the table 6a of GSTR 1 of that particular month.

u can check on portal under services for Ur refund
