What is way to deal with bills not available in 2a, by paying back itc availed during 18-19?

No.... you can avail ITC even if bills are not reflecting in 2A (For FY 2018-19)
You must have the original copy of bill & Goods receipt proof. for safer side can take a Undertaking from supplier for the bills not reflected in 2A.
