I purchased a new book for DT [Manoharan]..now I'm confused how and from where to start and how to prepare DT....Please help....

I suggest you to take the amendment booklet of VG sir and learn the amendments. Rest everthing is same. I won,t suggest you to go for a different author,s book at this time.

for Direct tax preparation from exam point of view, is it necessary that we need to go through all VG sir's module thoroughly or it is enough if we go through VG sir summary modules?

I understand the essence of your question. However, the tough part in a paper like direct tax is its unpredictability. Yes, referring the summary module will be useful, provided you make an effort to study some important modules like PGPB, Taxation of various entities, assessment procedure, DTAA etc.
If you cannot go through all the modules, make an effort to follow ICAI practice manual, select case laws book, RTP.
