Please specify the difference between Exchange control copy and Triplicate copy (Bill of Entry) in case of deemed imports. ( SEZ TO EOU).?

There is no difference in the amounts, calculations or the format. The purpose may differ like EC copy will be retained by the importer, triplicate will be submitted to bank (if reqrd by them) or used for claim of refunds. It is not clear that for what purpose the query is asked..
