Supplier has filed its GSTR 3B of Feb 20 and Mar 20 on 02/11/2020 and 14/11/2020 respectively.
Dept issued intimation saying that 3B has been filed after 30 sep therefore ITC is not allowed to be claimed due to last date to claim was 30 sep has been lapsed.
Is this correct or is there any relief for the same as 2020 was a year in which pandemic was at its peak.

It is correct. the last date you claim itc of any month of a financial year is the September 3b of the next year. once it lapses it is ineligible to claim...you can either treat the paid tax as expense or raise debit note against the same.
