if A compnay receive a bill not bilty from any manufacture regarding freight then now co have to deduct tds even if the invoice raising co. have a valid pan no.

no, since PAN is quoted on the invoice, no TDS is reqd to be made.

The zero rate of TDS is applicable only in case of contractor engaged in transport business.
"Amount is paid/credited to the contractor engaged in the business of plying , hiring or leasing goods transporters who furnishes his PAN to the payer/deductor. The Payer/Deductor must received copy of PAN Card from transporter for ensuring correct PAN."
Payment to a manufacturer who is not engaged in transport business cannot be classified under this exemption, hence TDS needs to be deducted accordingly.

No TDS is required to be deducted on or after 1st October if
- payment is made to a RESIDENT transporter (contractor)
-PAN no. is quoted.
